This was the first time I played where the game continued after eliminating a player (due to Victory Conditions Multi-Player Long Game)

After the following economic phase, our colonies on the eliminated player worlds showed 1.

So it seems they those colonies are restarting.

Not a bug. Eliminated player looses all of their pieces including colonies.

From Master Scenario Book vol. 2:
1.1.9 Multiplayer Long Game Victory Condition: Players are
eliminated when their Homeworld is destroyed. Remove all of
their pieces and Colonies.

Is a bug. It is not the eliminated player loosing their worlds that is the problem. Rather, it is worlds whose system tile colour matches the eliminated player but are currently occupied by a non-eliminated player that have their production reset. The bug looks like a kill-player loop checking the system's "tile colour property" rather than the "colony owner colour property" when deciding to reset!

The exact same has happened for us. 4-player game; blue player (me) eliminated the red player. And now, all of the remaining 3 players planets that were previously on tiles originally belonging to red state no production, instead of 5.

In this map, the tiles are coloured according to which players' corner they WOULD have belonged to; on a random map, they occur randomly, so any player can end up with them. All of the red planets are now marked as no-produce (they don't even look colonized).

On the economy phase, our incomes are all reduced. So it's not just a visual bug.

In our game, of the blue player's planets, 3 of them were on red tiles. Blue had owned them a long time, and they were all on 5 production. Those 3 reset to 0 production. After the next Economic phase, they increased to 1, as if they had just been colonized. The game clearly had logic to "reset all red-tile planets" when the red player left, regardless of who actually owned the planets.

The same happened to green and yellow players, who both had 2 planets on red tiles.

Because the spread of effected planets is more-or-less equal, we're continuing the game.

The same happened when the 2nd player was eliminated. All their coloured-tiles (even ones not owned by them) went to 0 production, reducing the income of the remaining 2 players. I had 4 such planets go down to 0 production; each economy phase, they are covering (1,3,5) as if they were newly colonized by me.

I have this same bug in a game with a variable map (ie. all the home system markers are mixed with deep space all over the map)

Yellow player was eliminated and now all planets that have yellow color (regardless of who controls them) are not producing any more. Also, the planets that used to belong to yellow player that has a non-yellow color are still producing even if there are no colonies on them
